Supporters clashed when Liverpool fans reacted to chants about Hillsborough, although the police quickly controlled the situation.
Millwall have also been charged over alleged racist behaviour and failure to prevent fans from throwing missiles onto the pitch.
"We are disappointed to have been charged by the FA and will consider our response in due course," said Liverpool press officer Ian Cotton.
The Reds have until December 23 to appeal.
